He married Ann Clarke Biscoe in Baltimore County, Maryland, 9 Jul 1833.⁽³⁹⁾ Ann was born 8 Dec 1814. Ann was the daughter of Richard Biscoe and Eleanor Clarke. Ann died 26 Nov 1864 at 49 years of age.

John Waters Boothe and Ann Clarke Biscoe had the following children:

16 i. Anne E.³ Boothe⁽⁴⁰⁾ was born 2 Oct 1835. Anne died 3 Oct 1835 at less than one year of age.

17 ii. Jane R. Boothe⁽⁴¹⁾ was born 2 Oct 1835. Jane died 3 Oct 1835 at less than one year of age.

18 iii. Ellen Maria Boothe⁽⁴²⁾ was born 19 Dec 1836. Ellen died 16 Jul 1837 at less than one year of age.

+ 5 iv. John William Thomas Boothe was born 31 Oct 1838.

19 v. Margaret Elizabeth Boothe was born 14 Sep 1840.⁽⁴³⁾ She married Kirby.

20 vi. Laura Anne Boothe⁽⁴⁴⁾ was born 27 Dec 1841. Laura died 20 Sep 1845 at 3 years of age.

21 vii. Mary Angelica Boothe⁽⁴⁵⁾ was born 5 Oct 1842. Mary died 6 Jun 1847 at 4 years of age.
