A few hours after I posted, I realized my mistake.

I had said that Annie would have been 12 at the time of the 1900 census. She would have of course been 16, no 12.
Now, I know that people did marry young back then, so I suppose it is entirely possible that she was married and that's why she isn't listed in the census excerpt I saw as living with the family.
I, as well as my mother, just found it a little odd that John would have a sister and a wife, both named Annie, born 1 year apart. Though it certainly isn't impossible.
