He married Elizabeth Hutchins in Haverhill, Essex, MA, 1 Apr 1656. Elizabeth died 1710.

Thomas Ayer and Elizabeth Hutchins had the following child:

4 i. Elizabeth⁴ Ayer was born 23 Dec 1659. Elizabeth died 26 Oct 1695 in Haverhill, Essex, MA, at 35 years of age. She married Samuel Watts in Haverhill, Essex, MA, 28 Oct 1684. Samuel was born 1650. Samuel died 1721 at 71 years of age. (See Samuel Watts for the continuation of this line.)
