I just happened to wander over here looking for information on Quantrill's men and saw your posting.This is all I could find on James Cunningham, which may or may not be the one you are looking for:

"Branded As Rebels" by Eakin and Hale has a James Cunningham listed who rode with Quantrill: "Member July 6, 1862."

Rose Mary Lankford's "Encyclopedia of Quantrill's Querrillas" has a "James Cunningham listed in the 1860 census, Post Oak Township, Johnson Co., MO, Chilhowee.Was a 35 year-old laborer born in Ireland.Lived with john Keeny, a 35 year-old farmer.This may have been the Cunningham who rode with Quantrill."
