In 1854, they would have been 12 and 19 respectively - John couldn't have been Mary's father. Emma was born in Illinois; the 1900 Census records show Mary's mother's birth in North Carolina. And in 1860, Emma was still single, age 25, living in the home of her father George Kelly in Johnson, Polk county. So she couldn't have been Mary's mother - otherwise, Mary would have been listed with her.
