I standardize the spelling of surnames because scribes, clerks, etc. prior to about 1850 did not spell names consistently. I have one example, a lengthy will, in which the surname of one of the parties was spelled six different ways by the same court clerk. Clearly, the individual only had one surname. You have elected to spell James' surname as "MacBeath" and that is an acceptable variant. I have transcribed or copied nine records for James' family and his surname is rendered McBeath seven times, McBeth one time, and in one record it is rendered as both McBeath and Macbeath.
I have not located any evidence that the Ann "McBeath" who married James in1798 was the daughter of John. The John McBeath that I have records for in Kildonan had children in 1804 and 1815 by wife/wives Jean/Ann. It seems more likely that this John McBeath was a contemporary (possibly a brother) of Ann "McBeath" rather than her father.
You stated that Neil MacBeath was buried in Clyne Kirkton in 1804. I have never located Neil's death/burial record and it is not included in "Pre-1855 Tombstone Inscriptions In Sutherland Burial Grounds" (A. S. Cowper and I. Ross, Editors, 1999). While it is possible that Neil McBeath was old enough to have been James McBeath's father, the records that I have located indicate that the two men were contemporaries. I have records for three sons for Neil McBeath and Catherine McBeath: Hector, John, and George.
